The MSA-Burundi has an Executive Board made of a President, a vice president on internal affairs, a vice president on external affairs, a secretary general, a treasurer and 6 presidents of standing committees. there are the following standing committees:

- Standing Committee on Reproductive Health including Aids (SCORA)
Standing Committee on Research Echange (SCORE)
